It seems very odd that this kind of infection would appear right after a surgery. The way I see it, they over-charged me for a botched job and they will just deny it if I ask them directly if the cause was from their end.

Problem with mouth ulcers

5 mouth ulcers appeared in my mouth about 2 or 3 days after I've had surgery (removal of caries). Is it possible that the cause of these were because they didn't sterilize bthe instruments properly / did not work in a clean environment?

No. These sorts of ulcers occur after the trauma inherent in dental treatment. Anytime you push, inject, abrade, or otherwise traumatize oral tissue, however slightly, there is the risk of these sorts of ulcers.
